I learned to live with it and not rely on Steam to pull updates. Any new mods I subscribe to after launching the game will never be downloaded.AFAIK it is Steam Workshop issue, even my own mods refuse to update.
Unsubscribe from all mods, delete the mods folder, completely uninstall the game, clear the registry, reinstall the game, subscribe to mods I want before launching the game for the first time. Manually download a mod, then take its files and insert them in the EU4 installation directory, replacing the original game files. There are only two ways for me to install new mods Clearing download cache from Steam download settings tab doesn't work. Manually installing mods doesn't work (they never appear in the game launcher). Logging out and back in from my steam account doesn't work. Logging out and back in from my Paradox account at the launcher doesn't work. Resetting game settings, resetting Steam settings doesn't work. Making sure cloud sync is enabled everywhere doesn't work. Playing the game for a while, restarting Steam, restarting the computer, restarting EU4 obviously doesn't work at all. Deleting the mod directory and letting Steam rebuild it does not work (I just stay without mods). Unsubscring and resubscribing to mods one by one has not worked at all. Unsubscribing and resubscribing to mods has not worked at all. Sometimes they update days after their creator has updated them. I can subscribe to mods, but they will not download. I am stuck with whatever I've downloaded 2 months ago. 
Steam workshop will not download any EU4 mods. I suspect the issue has something to do with the game launcher perhaps. This is not a Steam issue, since no other game does this. I've tried everything I could find on the forums and that other people have suggested. I've had this problem for over two months now.
